In ACT Tools>Preferences there is an option to enable Entering a Quote # when generating a quote...however, is there way to have that number auto generate everytime a quote is created? For example multiple quotes might be generated for same opportunity over a certain period.

The generation of a quote in ACT! is frustratingly lame. You have pinpointed one of the weak points, why Sage haven't sorted out this area of ACT! since introducing it in ACT! 2005 I do not know.
Consecutive unique number generation for quotes is important and ideally should be at time of creation. That may be in ACT!, if it could, or in an integrated quoting database application such as Quotewerks. If accounting integration to QuickBooks or similar is enabled through an accounting addon, then origination of a quote number in accounting aids reconciliation and workflow. As a business gets bigger it becomes more critical.
My advice is to take a look at your intended process of handling the whole sales process of which creating a quote is a part.
Another intermediary option if you don't think that you want to integrate with accounting is to use the excellent addon Excel Quote-Invoice maker from Exponenciel in Canada.
