At times, we work on multiple products for one contact over an amount of time. Sometime, the client will purchase one product while we are working on another. Is there a way to 'close' a product opportunity instead of the entire opportunity? It does not mean that we 'won' the whole opportunity nor lost it either.

An interesting question. The answer is no, individual products can't be closed. There's no great option but possibly a few good procedures. I would use multiple products under a single opportunity when the opportunity represented a single job but included several products that you wanted to detail. I would also use multiple products under a single opportunity when the opportunity represented a single order.I would use separate opportunities for the products when the customer might only buy part of the order.
