I apologize if this is a stupid question. I am using Act 2009 Version 11. In the prior versions I was able to clear private activities but now I am being forced to make a private activity public before clearing the activity. Is there something I am missing?

You should still be able to clear private activities. How are you trying to clear the activity? Try doing the same within the demo database. If it works within the demo database, follow the KB article below to run maintenance on your database.

I'm not sure what the problem was but it is letting me clear them now. I had to create a new database due to some computer issues - I wonder if it was related to that.
