We previously used ACT! 2005 and when emailing a secondary contact the email would be saved to history for the contact. Since we have switched to ACT! 2013 web based we have not had this feature, is there anyway to turn it back on?

If a contact is listed under the 'Secondary Contacts' tab, then no you cannot record history automatically to these contacts at this time. The contact attachment process checks the available email fields, but does not check secondary contacts. You can still manually attach those emails, but it won't do so automatically.
There is no way to turn this feature on at this time.
