Is there a way to make a blank remote database? If not, is there a way to delete all Companies and Contacts from the remote database without the remote database deleting the Companies and Contacts from the host database when the remote syncs?

You cannot delete any contacts from a remote database without removing them from the main database when the synchronization occurs.
Depending on what your purpose for creating a blank remote database is, you can create a sync set for a particular user if you're only wanting them to have access to particular contacts such as contacts that they create. For example, if you only want that user to synchronize contacts that they are the Record Manager for, you can create a sync set for your remote that will do that.
