It would appear that when a Opportunity is closed won that ACT will auto-populate the Actual Close Date field which is good.
However, if during the delivery activities a customer amend the requirements to be able to change the total the Opportunity needs to be changed back to open so the Products/Services values can be amended and then the opportunity closed as won. However, Act will then update the Won date to the day the record was closed won again so users need to remember to go back and change the date manually.
My question is, is there a way to be either:
- Amend the product/services while the opportunity is in Closed Won status
- Stop the overwriting of dates previously calculated in the Actual Close Date field

The short answer is no. They are internal system and calculating fields so cannot have their behaviour changed.
You could add an extra field Won Date plus 2 new stages of won and delivered but that seems more hassle than your work around.
