Link Opportunity only to selected Company

We have the following situation occuring in our Opportunities.

We have a contact (ContactA) that works primarily for one company (Company1), but also works for another company occassionally (Company2). When I enter an opportunity for ContactA at Company2 it will show on the opportunity lists for ContactA (correct), Company1 (incorrect) and Company2 (correct). This particular opportunity is unrelated to ContactA's work at Company1 and I do not want it to appear on Company1's opportunity list. When I enter the opportunity, I remove Company1 from the Groups/Companies tab and it does not appear in the Associated with box.
